Fixes #14775
With `MISE_OVERRIDE_TOOL_VERSIONS_FILENAMES=.combined-tool-versions`, commands that load tracked configs (`mise ls --prunable`, `mise prune`, `mise upgrade`) warned `unknown config file type` for every tracked `.tool-versions`, and skipped them, so `mise prune` could treat those projects' versions as unused.
Tracked files now fall back to recognizing the builtin `.tool-versions` name regardless of the override, so they load without warnings and their versions stay protected.
Added e2e test `test_prune_tracked_tool_versions_override`.

Note
Low Risk
Narrow change to tracked-config type detection when a filename override is active; reduces incorrect prune behavior without touching auth or global config resolution.
Overview
When
MISE_OVERRIDE_TOOL_VERSIONS_FILENAMESis set, tracked.tool-versionspaths were no longer classified duringload_tracked_config_files, which produced unknown config file type warnings and letmise prune(and similar commands) treat those projects’ pinned versions as unused.Tracked config loading now falls back to
ToolVersionsfor paths whose basename is.tool-versions, even if the override hides that name from normal filename detection, so tracked pins stay loaded and protected. An e2e script asserts
mise prune --dry-rununder the override emits no tracked-config errors and only prunes versions not referenced by the tracked file.Reviewed by Cursor Bugbot for commit be91ba7. Bugbot is set up for automated code reviews on this repo. Configure here.
Summary by CodeRabbit
mise prune --dry-runcould incorrectly report tracked.tool-versionsfiles as unknown when filename overrides were active.
