feat(evals): add ColGrep as a third arm in the retrieval benchmark - #3539
evals/retrieval.py --colgrep adds two conditions driven by LightOn's ColGrep, so the benchmark compares graph vs grep vs ColGrep on the same task (find the files that call each symbol) against the same oracle:
colgrep_name: colgrep search S, ColGrep's own ranked search (FTS5 trigram keywords fused with the LateOn-Code model by reciprocal rank fusion). This is the "FTS5 + RRF hybrid behind a grep-like tool" we wanted to validate.
colgrep_call: colgrep search -e '\bS\s*\(' S. The same call pattern grep_call uses narrows the candidates, and the model ranks them.
ColGrep runs one search per process, and codebase_rag has about 29,000 symbols, so this adds --sample N (with --seed). It scores every condition, graph and grep included, on the same seeded sample, so the rows stay comparable. Without --sample, results are the same as before.
The run builds the index once, runs every search with --force-cpu (the question is whether it competes on CPU), and logs the index time and the time per search next to the scores. --colgrep-k sets the per-search budget in files (default 15, ColGrep's own default).
ColGrep runs on its defaults: the arm points COLGREP_DATA_DIR at a fresh temporary directory, so the machine's saved ColGrep settings (model, hybrid balance, pooling, ignore rules) cannot change what is measured, and the user's own indexes are left alone.
The run stops rather than publish a misleading table: when a ColGrep search fails (ColGrep exits 0 on no match, so a failure is a real error), or when the sampled symbols have no calls to grade.
Results
ColGrep 1.8.5, default model lightonai/LateOn-Code-edge, CPU only (4 cores), k = 15, the same 500 symbols (seed 0) for every condition:

Cost: ColGrep's index of codebase_rag took 685 s to build. Each search took 1.00 s in name mode and 1.57 s in call mode. ripgrep ran both grep conditions in under a second.
The fused keyword plus semantic search (colgrep_name) is the weakest condition for "who calls S". It always returns its 15 files, even for symbols nothing calls, so only 2.9% of results are callers, and it still finds only 55% of them.
With the call pattern narrowing first (colgrep_call), it is about as precise as plain grep_call but has lower recall. Every caller it misses that grep_call finds is explained:
The k = 15 cut accounts for 81 of those misses: count has 59 caller files and _build has 22.
A silent 512 KB file-size cutoff in ColGrep (MAX_FILE_SIZE) skips parsers/call_processor.py (588 KB) and accounts for 15 more.
This is an exact, structural question, which favours the graph. Semantic search is built for vague, natural-language questions, so this doesn't measure where ColGrep is strongest. For locating callers, the graph stays far ahead, and the fused keyword plus semantic search does not beat plain grep.
All of this, plus a setup note for running ColGrep behind an HTTPS proxy, is in evals/README.md.
Command line details, all taken from the colgrep 1.8.5 source and confirmed against the real binary: the explicit search subcommand plus -- stop a symbol named init, status or update from being read as a subcommand. -s makes -e case-sensitive like ripgrep. Results are collapsed to one per file before the cut at -k, and -l lists those files. A search with no match exits 0.

Manual testing (describe below)
codebase_rag/tests/test_retrieval_eval.py passes (15 tests). The new tests replace ColGrep at the subprocess boundary with a stand-in. They pin:
the exact command sent: subcommand, -k, --include, and -e and -s only in call mode;
that every call carries the throwaway settings directory, and that it is removed afterwards;
how absolute and relative paths map onto the graded files;
that a failed search stops the arm, and stops the whole run before any scores are written;
how an index failure is reported;
that seeded sampling is reproducible, and that a sample with nothing called stops the run;
an end-to-end main --colgrep --sample 3 run in which every row shares one oracle.
Manual testing: the full 500-symbol run above against the real ColGrep 1.8.5 binary (35 minutes end to end), plus a smoke test of every command shape on a small fixture.
A breaking change has ! in the title and its release notes in changes/breaking/<PR number>.md (not a breaking change)
All pre-commit checks pass (make pre-commit). Locally, ty check reports errors only in untouched files that need optional packages (clang, ast-grep, atheris) not installed here. CI's Type Check passes.

Summary by CodeRabbit
New Features
Added optional ColGrep name-based and call-pattern retrieval modes to the retrieval benchmark, with up to 15 files returned per search by default.
Added seeded symbol sampling shared across graph, grep, and ColGrep conditions.
Benchmark results now include ColGrep scores and indexing and search timings.
Bug Fixes
ColGrep indexing or search failures now stop the benchmark with an error instead of counting failed searches as missed results.
Documentation
Added guidance on ColGrep setup, sampling, and benchmark behavior.

Walkthrough
The retrieval benchmark adds deterministic symbol sampling and optional ColGrep NAME and CALL conditions. It builds one index, filters search results to known Python files, and includes enabled conditions in benchmark scoring.

Summary
Sampling and oracle setup evals/retrieval.py, evals/constants.py, evals/logs.py, codebase_rag/tests/test_retrieval_eval.py
The CLI accepts a sample size and seed. When the sample size is positive and smaller than the symbol set, the benchmark selects a seeded sample and limits oracle property names to that sample. It exits when the oracle has no call edges. Tests cover deterministic sampling and size boundaries.
When enabled, ColGrep initializes one index and runs NAME and CALL searches with configurable top-k. The benchmark filters results to known Python files and exits on indexing or search failures. Tests cover command arguments, failure handling, and path filtering.
CLI, scoring, and validation evals/retrieval.py, evals/README.md, codebase_rag/tests/test_retrieval_eval.py
The CLI adds ColGrep and sampling options. Enabled ColGrep conditions are included in scoring. The README documents the options and behavior. Tests cover score output, index reuse, and temporary directory cleanup.

Current head 5fcad0a: green. All 22 jobs in the CI run passed, including unit tests on Linux, macOS and Windows, the integration tests, Type Check and the Sonar Zero Issues Gate. On the first attempt, the All Checks Pass summary job sat queued for 2 h 8 min, never got a runner, and GitHub cancelled it. Re-run once (attempt 2), it passed.
Earlier heads.
At e729d0c, CI Ran At Head and CodeQL Analyze (python) / Analyze (actions) failed on API rate limit exceeded for installation before doing any work. All three passed at later heads.
All Checks Pass also failed on the superseded heads 0cac70a and e729d0c. Every job in those CI runs had been cancelled by the next push, so the summary job saw only cancellations.
