Summary

Fixes #3034

  • pyproject.toml: read PEP 735 [dependency-groups] (skipping {include-group = ...} entries, whose packages are read with their own group) and Poetry's [tool.poetry.group.<name>.dependencies], each recorded with its group. A Poetry table spec ({version = "^8", optional = true}) records its version, as Cargo table specs already did.
  • requirements.txt: follow -r / --requirement includes relative to the file that names them, once per file so two files that include each other terminate. requirements-dev.txt, dev-requirements.txt, requirements_test.txt and requirements/*.txt are now manifests, both for parsing and for the incremental dependency resync (_is_dependency_file). A -r to a file that does not exist is skipped as before.
  • package.json: read optionalDependencies.
  • Cargo.toml: read [build-dependencies] and every [target.'cfg(...)'.{dependencies,dev-dependencies,build-dependencies}] table, in both the inline and the [target.'cfg(windows)'.dependencies.windows-sys] form, with the cfg as the group.
  • version_spec for a PEP 508 line from pyproject.toml is now the specifier alone (>=0.27), as requirements.txt already stored it, instead of the whole httpx>=0.27 line.

-c / --constraint files are not followed: a constraints file pins versions for packages the project may not depend on at all, so it does not declare dependencies.

Demo

Before, on the repro from the issue, the project got 6 DEPENDS_ON_EXTERNAL edges (click, flask, httpx, react, serde, vitest). After, all 16 packages reach the graph, with group set to dev / docs / lint / cli for the pyproject groups and to cfg(unix) / cfg(windows) for the Cargo target tables, and version_spec holding >=0.27 rather than httpx>=0.27. test_depends_on_external_secondary_manifest_sections in test_structural_relationships.py is that repro and asserts the full set of edges and their properties; on main it fails with the 6-edge result above.

Type of Change

  • Bug fix

Related Issues

Test Plan

  • Unit tests pass (uv run pytest -n auto -m "not integration")
  • New tests added

New tests:

  • test_dependency_parser.py: [dependency-groups], Poetry groups, PEP 508 spec without the package name, -r / --requirement= includes with a cycle, optionalDependencies, Cargo build/target tables, and is_requirements_manifest for the file name variants (plus two negatives).
  • test_structural_relationships.py: the issue's 16-package repro through GraphUpdater.
  • test_incremental_dependency_removal.py: deleting requirements-dev.txt takes its packages with it and triggers the resync; the lookalike test now uses requirements.txt.bak, since requirements-dev.txt is a manifest.

Updated: the two pyproject.toml assertions that expected click>=8.0 as the stored spec now expect >=8.0.

Summary by CodeRabbit

  • New Features
    • Dependency tracking now covers Poetry and PEP 508/735 dependencies, npm optional dependencies, and Cargo development, build, and target-specific dependencies.
    • Requirements files support common filename variants, nested includes, and --requirement syntax. Dependencies are kept up to date when these files are added, edited, or removed.
    • Dependency groups and target details are retained alongside tracked dependencies.

…nal and target dependencies

The manifest parsers behind DEPENDS_ON_EXTERNAL read only a few
sections of each manifest. pyproject.toml skipped PEP 735
[dependency-groups] and Poetry's [tool.poetry.group.*.dependencies],
requirements.txt skipped -r includes and only the file named exactly
requirements.txt was a manifest, package.json skipped
optionalDependencies, and Cargo.toml skipped [build-dependencies] and
every [target.'cfg(...)'] table. In the issue's repro, 6 of 16 declared
packages reached the graph.

Read those sections, with the group (or Cargo cfg) kept on the edge,
follow -r/--requirement relative to the file that names it (once per
file, so two files including each other terminate), and treat
requirements-*.txt, *-requirements.txt and requirements/*.txt as
manifests, for parsing and for the incremental resync alike. The stored
version_spec for a PEP 508 line is now the specifier alone, as
requirements.txt already recorded it.

📝 Walkthrough

Dependency parsing now covers additional Python, npm, and Cargo manifest sections. It follows requirements-file includes and recognizes filename variants for parsing and dependency resynchronization. Tests cover parsed versions, group metadata, and incremental dependency additions and removals.

Changes: Dependency manifest support

Layer / File(s) Summary
Extract dependencies from manifest sections
codebase_rag/constants/deps.py, codebase_rag/parsers/dependency_parser.py, codebase_rag/tests/test_dependency_parser.py, codebase_rag/tests/test_structural_relationships.py
The Python parser collects Poetry groups and PEP 735 dependency groups. The npm parser includes optionalDependencies. The Cargo parser collects build and target-specific dependencies. Tests cover parsed version specifications and group properties.
Recognize and process requirements files
codebase_rag/constants/deps.py, codebase_rag/parsers/dependency_parser.py, codebase_rag/graph_updater.py, codebase_rag/tests/test_dependency_parser.py, codebase_rag/tests/test_incremental_dependency_removal.py
The requirements parser follows relative includes without revisiting files and skips comments, blanks, and option lines. Parser selection and dependency-file classification recognize requirements-file variants. Tests cover include cycles, filename matching, and incremental dependency removal.

Explanation

The title names the main change: reading dependency groups, included requirements files, and optional and target dependencies. It follows the Conventional Commits format and matches the changeset. It is somewhat long at 96 characters, but it is specific and accurate.

Full details: Description check

Explanation

The description follows the template. It has a Summary with bullets, a Demo section that shows before and after results for the repro, a Type of Change marked as Bug fix, a Related Issues entry linking #3034, a Test Plan with new tests listed, and a Checklist. The Demo section gives concrete edge counts. It does not attach a GIF or screenshot, but the template allows a textual before and after for non-visual changes. The description is complete and specific.

Full details: Linked Issues check

Explanation

[#3034] Checked against the reviewed diff of codebase_rag/parsers/dependency_parser.py and codebase_rag/graph_updater.py (base to head).

  • PEP 735 [dependency-groups]: PyProjectTomlParser._collect reads DEP_KEY_DEPENDENCY_GROUPS. _collect_pep508_lines skips non-string entries ({include-group}) and records each group name. Met.
  • Poetry groups [tool.poetry.group.&lt;name&gt;.dependencies]: read by _collect_poetry_table with group set. Met.
  • Poetry table specs ({version = ...}): version is stored. Met.
  • PEP 508 version_spec without package name: _collect_pep508_lines stores the spec from _extract_pep508_package_name. Met.
  • requirements -r / --requirement: _requirements_include resolves the path against the including file. _collect_file tracks a seen set, so cyclic includes end. Missing targets are skipped. Met.
  • Requirements file variants (requirements-dev.txt, dev-requirements.txt, requirements_test.txt, requirements/*.txt): is_requirements_manifest drives _parser_for and GraphUpdater._is_dependency_file. Met.
  • package.json optionalDependencies: added to the key tuple in PackageJsonParser. Met.
  • Cargo [build-dependencies] and [target.'cfg(...)'.{dependencies,dev-dependencies,build-dependencies}] in both table forms: _collect_cargo_tables runs on the top level and on each target entry, with the cfg as group. Met.
  • Regression target (16 packages): the PR describes test_depends_on_external_secondary_manifest_sections. Its assertions were not executed in this review. Package count was checked by hand against the issue's manifests (6 pyproject, 3 requirements, 3 package.json, 4 Cargo).

Deliberate deviation: -c / --constraint files are not followed. The issue lists this only under "Suggested fix". Its expected behavior does not require it. The PR gives a reason: constraint files do not declare dependencies. This is not a failure.

Out of scope by the issue: Maven, Gradle, and sbt (#3035).

Limit: -r expansion and the included file's own manifest parse can both record the same package. Deduplication depends on existing graph write behavior, which was not inspected here.

Full details: Out of Scope Changes check

Explanation

Hunks inspected in dependency_parser.py and graph_updater.py all serve #3034 objectives. The parser changes add the listed sections, group properties, specifier-only version_spec, include following, and manifest-name recognition. The graph_updater.py change adds is_requirements_manifest to _is_dependency_file, so new manifests take the resync path.

Test changes follow from those objectives. The two pyproject assertions now expect &gt;=8.0 instead of click&gt;=8.0. The lookalike test moves from requirements-dev.txt to requirements.txt.bak, because requirements-dev.txt is now a manifest.

The deps.py constants and the new test bodies were judged from the PR description and the AI-generated summary, not from a full diff. No unrelated change was found.

[Medium impact] The changes reach dependency indexing across several manifest formats.

Fix the stale included dependencies, skipped commented includes, and overwritten declarations before merging.

Findings

  1. P1 Included dependencies stay stale ▶
  2. P1 Commented includes lose packages ▶
  3. P1 Dependency declarations overwrite each other ▶

Summary

This PR expands dependency discovery across Python, npm, and Cargo.

  • Python project groups show up on dependency edges.
  • Included pip requirements files contribute packages to the graph.
  • Optional npm packages appear among a project's dependencies.
  • Cargo build and platform-specific packages show up in the graph.

Three issues need fixes: changes to some included files leave stale edges, commented includes are skipped, and repeated package declarations overwrite each other.

Intentional exclusions acknowledged by kenny-ish: constraint files are not followed because they do not declare dependencies; include-group entries are skipped because their packages are read from the named groups.

P1 Included dependencies stay stale

Editing or deleting an included file such as pins/base.txt leaves its dependencies stale. The new recursion reads it through requirements.txt, but _is_dependency_file does not recognize its name. If only that file changes, _resync_dependencies returns without rebuilding the edges. Track included files and use their changes to trigger a dependency rebuild.

P1 Commented includes lose packages

An include such as -r base.txt # shared dependencies is silently skipped. _requirements_include treats the comment as part of the filename, so an existing base.txt fails the file check and none of its packages are read. Remove trailing comments before resolving the include, and split the option from its value using whitespace rather than a literal space.

P1 Dependency declarations overwrite each other

Cargo target dependencies overwrite other declarations of the same package. For example, serde = "1" in the main table and serde = "2" under a Windows target both write the same DEPENDS_ON_EXTERNAL edge. The target write replaces version_spec and adds its group, so the graph loses the main declaration. Preserve separate declarations when adding target groups; the relationship's merge key currently includes neither group nor version_spec.

Restrict -r includes to the repository tree.

_requirements_include accepts absolute paths, parent traversal, and symlinks that resolve outside the repository. _collect_file opens the resolved path, and process_dependencies persists parsed values as DEPENDS_ON_EXTERNAL relationship properties. Pass DefinitionProcessor.repo_path through the parser call chain and reject only targets whose resolved path is outside that root. This preserves in-repository includes, including links that resolve inside the repository.
