feat(dotfiles): add create_if_missing to seed a file once - #15080
copy, template, and inline content dotfile entries overwrite their target on every apply, so a file that is meant to be filled in on the machine can't be managed. The motivating case, from discussion #14884: keep a template for local API tokens in Git, have mise dot apply put it in place once, and then type the tokens into the destination without the next apply wiping them.
create_if_missing = true makes the entry write the target only while nothing exists there:
Nothing at the target: the source is copied and permissions is set.
Anything but a directory at the target, a symlink included: it is left exactly as it is, content and permissions both. mise dot status reports it as applied and mise dot diff shows nothing, so your edits are never drift.
The target is deleted: the next apply creates it again.
Details:
A template is not rendered while its target exists, so exec() in it does not run.
A directory at the target is still a conflict that needs --force.
The key works on [dotfiles] entries and on [dotfile_groups.<name>.entries]. It needs a file source with mode = "copy" or "template", or inline content. mise warns and ignores an entry that combines it with a directory source, symlink, symlink-each, absent, track, or a permissions-only entry (a directory source with mode = "copy" fails the apply with an error naming the key).
mise dot unapply keeps a seeded file you have since edited unless you pass --force, like any other copy whose content no longer matches.
[bootstrap.files] is unchanged; this covers [dotfiles] only.
merge = "missing" is the closest thing available today, but it cannot set permissions, and a key deleted locally is filled back in. The name follows the discussion's suggestion (create_if_missing rather than copy_once, since the file is recreated when deleted).
Tested with a new e2e test (test_dotfiles_create_if_missing: copy, template, inline content, group entry, symlink, directory, deleted target, invalid combinations), a schema e2e test, and a unit test of the validation rules. Clippy, schema_matches_parser, and lint pass.

Summary by CodeRabbit
New Features
Added an option for eligible dotfile and dotfile-group entries to create a target only when it does not already exist. Existing non-directory targets—including symlinks—are left unchanged, preserving their content and permissions. Missing targets are created on apply, and deleted targets are recreated on a later apply.
Documentation
Clarified supported entry types, incompatible configurations, directory behavior, and how the option affects apply, status, diffs, and unapply. Documented that image builds create these targets without checking whether the base image already contains them.
A copy, template, or inline content entry overwrites its target on every
apply, so a file meant to be filled in locally, such as a template for API
tokens, could not be managed. With create_if_missing = true the entry
writes the target only while nothing exists there: an existing file keeps
its content and permissions, and a deleted one is created again.

Walkthrough
Dotfile and dotfile-group entries now support create_if_missing. The option applies to copy, template, and inline-content entries. Existing non-directory targets remain unchanged during status, diff, and apply.
Dotfile and group-entry declarations and schemas add create_if_missing. Parsing and validation restrict its use to supported entries and reject merge, absent, and track entries. Constructors and fixtures set it to false when it is not configured.
Request execution and existing-target handling crates/mise-system/src/files.rs, e2e/cli/test_dotfiles_create_if_missing, docs/dotfiles/managed.md, docs/dotfiles/reference.md
Requests carry the option through expansion and execution. Existing non-directory targets, including symlinks, are treated as applied and left unchanged. Tests cover creation, preservation, deletion, templates, inline content, groups, and invalid combinations.
Schema and CLI integration checks e2e/config/test_schema_dotfiles_create_if_missing, docs/components/config-reference-values.ts, docs/dotfiles/history.md, docs/dev-tools/mise-oci.md
Schema tests check valid and invalid configurations. Documentation describes the option and notes that image builds write these entries without checking for an existing target in the base image.

Summary
Adds create_if_missing for copy, template, and inline-content dotfiles.
Dotfile entries can seed a file once and keep later local edits.
Both earlier, unnumbered findings are addressed: skipped seeds no longer replace group ownership records, and bootstrap skips templates whose targets already exist.
Check preservation before reporting a missing source.
If a create-only target already exists but its source has been deleted, check returns SourceMissing before keeps_existing can return Applied. plan_apply_with_active and print_diffs make the same source-first decision, so apply fails and diff reports a missing source even though neither operation needs to read it. Check the existing target first for supported create-only requests, while retaining the directory-source rejection.

Honor create-only requests when building a dotfiles layer.
If a base image already contains a target, build_dotfiles_layer still adds the configured copy, template, or content file to the new layer. The new layer replaces the base file instead of preserving it, and a template is rendered despite the existing target. Handle req.create_if_missing against the image's existing paths, or reject the option for OCI builds with a clear error if that check is unavailable.

Reject mixed edit and whole-file keys before classification.
For normal configuration composition, a table with block or line and create_if_missing = false is classified as a FileTomlEntry. The edit key is ignored, so the entry is handled as whole-file configuration instead of as an edit.
Incoming validation rejects this table as an unknown-key combination. The PR still introduces this silent-loss path for regular configuration composition. Existing keys such as remove_empty already have similar behavior.

Make create-only writes exclusive at the target.
If another process creates the target after keeps_existing returns false, replace_recorded and the later copy, template, or content write can replace that new target. The second existence check does not make the promised create-only operation atomic. Use an exclusive creation operation for these requests, and apply permissions to the created file without reopening an unchecked path.

…d bootstrap rendering
A seeded group entry is now recorded as its group's only in the apply that
wrote it, so a prune cannot remove a file the user edited or that was already
there. Bootstrap's template preflight skips seeded templates whose target
exists, so their exec() does not run and a render error cannot stop it.

A `merge` dotfiles entry can seed a config file with defaults, but it
could not give that file a mode. From discussion #14884: keep a template
for local API tokens in Git, have `mise dot apply` create the file once,
and fill the tokens in locally. With `merge = "missing"` that worked
except the file was created with the default mode, which is not what you
want for a token.
`merge` entries now take `permissions`:
```toml
[dotfiles]
"~/.config/mise/conf.d/private.local.toml/seed" = { source = "templates/private.toml", merge = "missing", permissions = "0600" }
```
- The mode is set only when apply **creates** the target. A file that
already exists keeps its mode, because the application or user that
writes it owns the file. Nothing reports mode drift for a merge entry.
- The first apply creates the file from the source at `0600`. Later
applies add only the keys it lacks, so a token you type stays, and a
deleted file is created again.
- To keep an existing file's mode too, add a permissions-only entry for
the same path.
- Merge entries for one file that declare different modes are refused,
so the mode never depends on apply order. `permissions` is ignored with
a warning on Windows, as for other entries.
- Block and line edits still reject `permissions`, since they never
create their file's mode.
Merge covers JSON, TOML and YAML targets. For files in other formats,
such as `.netrc` or `.env`, #15080 adds `create_if_missing` instead.
Tested with unit tests for parsing, a new e2e test
(`test_dotfiles_merge_permissions`: create at the mode, an edited file
and mode kept, recreate after delete, conflicting modes, a bad mode,
block edits rejecting the key), a schema e2e test, and
`schema_matches_parser`. Clippy and lint pass.

The motivating case, from discussion #14884: keep a template for local API tokens in Git, havemise dot applyput it in place once, and then type the tokens into the destination without the next apply wiping them.create_if_missing = truemakes the entry write the target only while nothing exists there:permissionsis set.mise dot statusreports it as applied andmise dot diffshows nothing, so your edits are never drift.Details:
exec()in it does not run.--force.[dotfiles]entries and on[dotfile_groups.<name>.entries]. It needs a file source withmode = "copy"or"template", or inlinecontent. mise warns and ignores an entry that combines it with a directory source,symlink,symlink-each,absent,track, or a permissions-only entry (a directory source withmode = "copy"fails the apply with an error naming the key).mise dot unapplykeeps a seeded file you have since edited unless you pass--force, like any other copy whose content no longer matches.[bootstrap.files]is unchanged; this covers[dotfiles]only.merge = "missing"is the closest thing available today, but it cannot set permissions, and a key deleted locally is filled back in. The name follows the discussion's suggestion (create_if_missingrather thancopy_once, since the file is recreated when deleted).Tested with a new e2e test (
test_dotfiles_create_if_missing: copy, template, inline content, group entry, symlink, directory, deleted target, invalid combinations), a schema e2e test, and a unit test of the validation rules. Clippy,schema_matches_parser, and lint pass.Co-authored-by: thernstig 30827238+thernstig@users.noreply.github.com
